Before I answer could I just point you to the thread up top titled "Noobie Questions"? Not to call you a noobie but that's where more or less _ALL_ game questions are asked.

Trees don't respawn but once you get to 200 farming you can replant them.

Most animals (kiwis, birds, lions, raptors, monkeys in the new version) all respawn. Some of the sea animals do too, I know fish respawn from coral but not sure about sharks and pirahnas.

sharks and pirahnas could too if you use the spawn control in the editor. but im preety sure they dont in adventure mode.
