Do I have to use any special tool to make the shading? No, just use the brush tool and a colour palette.

What program can I use to make skins? Any program that have a brush or pencil took and colors.

When i posted my bad skin Seal Team 6 commented to look at your Tut. i looked it up and now i learned to put shadings in my Skins , Check it out please

Depending on how outstanding the detail is supposed to be, you would usually use either a completely black border ( for like a magazine ) or a slightly dark version of the detail's main colouring ( for inset details such as a safety switch ).
Another question, I know this thread is just for weapons but if I'm making sprites, I have a small color palette and the sprite is too big do I make a big line of shadings?
The color palette is just for picking colors, it doesn't matter the size of the sprite, if you are making pixel art looks for some tutorials in google.
with 4-5 tints in a gradient for every one of those colors you could make a pretty detailed sprite. It's not about the ammount of colors, but the maximal ammount you need of them. You need to use as few as possible.
