Usually the humble bundle contains more indie games. Most indie game developers are happy about selling copies at all and like helping charity organisations with it.
I was pretty happy when I saw that AAA game developers like THQ and now EA do stuff like that too. Especially EA has gotten a small reputation boost out of their reputation hell for that.
By the way: Humblebundle.com is definitely legit, look at all the bundles I've bought:
